Did you use baking powder? Just for using 370g yogurt instead of 380 shouldn’t have been an issue. Did you preheated the oven before placing the bagels in the oven? I do these very often and they always work.

I baked them even for 10 mins more, but they were not properly baked inside. I cut them in half and put them back in the oven. Could there be any other reason for this apart from them being too thick somehow?

Yes, they should be fine. Sometimes I also make them with buttermilk and adjust the flour in case the dough is too sticky. They are easily adjustable.
